Hm.
I'd say:
Castlevania 3 (or rather, Akumajou Dracula 3...the Famicom version had better music)
Mother (aka Earthbound Zero)
Batman: Return of the Joker
TMNT2: The Arcade Game
Chip & Dale's Rescue Rangers
I think that about covers it. The Megaman Anniversary Collection makes the rest of that series unnecessary on VC, and just about everything else I'd want has already been released. A lot of games just don't hold up. I'd also maybe stick Bionic Commando on that list, but (1) I'm not sure which one of the others to bump, and (2) since I already have a PS3, I can just play Bionic Commando: Rearmed.
However, I've stopped buying VC games until they do something about the storage limitations. I already can't fit all my purchases on the system at once, which to me defeats the whole purpose. It's rumored that Nintendo is going to release a spring update that lets you run channel items directly from SD card, but I still haven't heard anything about addressing menu space/organization.
I was so excited about the Wii when it was announced, and it feels like they've just dropped the ball on just about every point I saw potential in.

That's why you grab a VC wad and inject the NES rom of your choice into it.
Or use an emulator. It's easier and loads from an SD rather than the Wii system memory.

On the subject of NES Virtual Console releases, I love how the new Animal Crossing game has no NES games in it, just so they can keep that cash-cow rolling.

I wonder if the DSi is going to have a Virtual Handheld, or whatever. GB/GBC/GBA/GG/NGPC games. I was kinda hoping they'd debut something like that for the original DS, along with either an SD adapter or some form of flash storage.

If you mean "legitimately" as "the developer got paid", sure, but here's a problem of online distribution: what you get, pirated or original, is the same. I feel it's my duty to speak out on behalf of what seems to be a minority of people who don't care about stuff like that. Also, I don't see it lt as "a game as physical product". I see it as a game, a disc, a box, printed material, retail middle-man, and distribution. I pay for 6 things, and I don't really care about 5 of them.
