If we can vote for third party controllers, I'm going to have to say those sweet-ass PS2 Logitech Wireless controllers. You know, the ones they sell for $40? God, that controller is perfect for every game. I use it for the PC too with a PSX to USB adapter. It's perfect for every emulator. Add the fact that it's wireless, and I cannot think of a better controller.
If we're only voting for official controllers, though, I would say the N64's controller.

I've voted for Gamecube, at the moment that seems like a no-brainer, yet I used to love the N64 controller and was sure that it was the best I had ever used.
Oddly, I used it over at my bro's house recently on his N64 and it seemed really clunky.
It's a bit relative isn't it? I've used a lot of those pads up there and I was **sure** about N64, but now I think I really prefer the GC, DC style of pad where the stick takes centre stage.

True that the PS2 controllers are pretty shoddy. I must admit, I easily blew two of them apart in fits of rage. Also, one PS1 pad bit the dust in similar fashion (also a Dual Shock). A DC controller can take a nice spike, but it couldn't withstand my hammer!
I'm surprised so many people have chosen GC. The triggers are just too cheap and floppy for my tastes.

then n64
then snes
then gamecube
i have larger hands and the gamecube was a bit of a tight fit
the dc was and is the best and my 10 yo brother with hands 1 3rd the size of mine finds it good as well
