I just recently statrted playing MegaMan Battle Network 1. There is a reference to another video game that I could not beleive what I was reading. Possible spoiler below.
Before you fight ElecMan for the first time, there is a corrupt program that says one of the infamous sentences of Zero Wing, All Your Are Belong To Us!! I was like WTF Get out of here I thought my cart was a bootleg for a moment. I would have never expected that., especially this late.
"All your base" reference is in spiderman 2, also.
Does EA advertising it's products in it's other products count?
Dante is a new playable character in the ps2 version of viewtiful joe.
You fight a monster that acts and the background music is the same as dracula's in Ganbar Goemon SNES.
Theirs reference to PSO in Sonic Adventure 2. SO this is a common thing, I've seen others before but I can't remember them.
Hrmm, which would that be? I've finished SA2 but don't remember that
there are posters on display in the city levels with PSO on them.

Ryu Hyabusa from Ninja Gaiden is the exact same Hyabusa from the Dead or Alive series. In fact, Tecmo included his Ninja Gaiden costumes in DOA Ultimate (released next week).

FF9 had some FF7 references. For example, you could go to the sword shop (can't remember which town) and you could see the buster sword and masamune hanging on the wall.
