Im not sure if all versions of Monkey Island work with it; I know thereve been a number of problems with some of the disk based files not being recognised by SCUMM, but if your version works you can indeed save with it.
Games Ive personally tested were:
Monkey Island 2
Sam & Max Hit The Road
Day Of The Tentacle
Indiana Jones and Fate Of Atlantis
and they all seemed to save / load ok
To self boot it, get the plainfiles and a self boot kit; there are plenty available in the needed tools section, my personal favorite is DSSBS final.
The even easier way is to use Self Boot Inducerand just get the SBI for SCUMMVMDC then burn the image it creates

Assuming you are trying to put on Day Of The Tentacle: (just rearrange these instructions for everything else)
copy all the files from your DOTT CD into the "NEW" folder created by DSSBS
rename the audio file so that it is the same as the game files;
ie, you will have a lot of files called tentacle.001 tentacle.002 and a very large (about 120MB by memory) file called Monster.sou which you should rename to tentacle.sou so it matches the others
repeat with all the games you are adding
run DSSBS.bat, select your disk format, and burn - you now have a self booting CD with all the games you added included on it
Enjoy

No, only the 1st-read.bin not the IP.bin.
But maybe your 1st-read.bin is already scrambled.
and then just put them in the root of the new folder with the games

i would also like to point out that the first monkey island doesnt work
and the disk version of the monkey island dont have a *.sou file so just chuck all the monkey?.00? file's into the root of scumm
and also most plain files are already set out in the correct way so just put all files that came with the plain files in your folder of selfboot
