Copy GoodNES.exe and Goodinfo.cfg into a folder without any other files and in a DOS Prompt run (from your new folder path) GoodNES.exe list
It'll generate a .txt file with all of your "missing roms".

OK, I did that and it tells me that I am missing 13337 out of 13337, but I don't see a text file. Where would the text file go?

Same folder as GoodNES.exe and goodinfo.cfg. "miss.txt"

Thats's not working. It says unable to open goodnes.db (which I don't have I think)

Maybe you're using an older version (I'm on 3.01).

Yeah, 3.10, not 3.01. Well, glad I was able to help.
