Look on the bright side, at least you don't have to do them offline twice when you play GC, which is what you have to do on DC.

You have to go back and activate all the pillars in the various stages after you finish Mines to unlock the Ruins.

The game's "story" is that Rico Tyrell was studying the pillars in each area but didn't know what they did until she studied all of them and found the seal blocking the Ruins after you beat Vol Opt. After you read her message pods, you gain the knowledge necessary to activate the pillars, but rather than simply letting you go back to do so, the game resets all the maps as soon as you beat Vol Opt, thus forcing you to replay the areas in order to reach the pillars again.
Players found this so annoying that Sega decided to let you activate the pillars on your first run through each area, which contradicts the game's story (since you shouldn't know what the pillars do until you read Rico's message pods next to the Ruins seal), but as we all know, story doesn't play a big part in PSO, so nobody really complained about the change. Does the story really make sense anyway? How did Rico enter the ruins if the seal is still in place when the player gets there?

I believe it was a game mechanic, not meant to really follow the story, it was a design decision probably.
But you are right, if rico entered ruins, then the door should have been open for you, the pillars were already activated.
